Followed setup instructions step by step. Have patrol waypoints set and harvesting nodes setup.

Character turns a few times, backs up, jumps and eventually I get the stuck navigating error... When it does target a node, it doesnt even attempt to harvest.

Am I missing something?

Sounds like your auto run key is not set correctly in viper.
